Boniface gave the visitors the lead on 18 minutes nodding home after he was set by a header from Alejandro Grimaldo.
Jonathan Tah doubled Leverkusen’s advantage late in the first half.
Leverkusen put the game beyond the hosts with Boniface netting the third on 53 minutes.
The 22-year-old applied a deft finish following a delightful pass from Florian Writz.
